System setup
Everything needed to take a machine from bare Docker to a running
Data2Evidence with real data in it. The three subsections are meant to be
worked through in order: Environment setup covers the prerequisites, the
d2e CLI and the environment variables the services read; Configure the
system holds optional configuration you can usually skip on a first pass;
and Data load is the longest stretch — creating the database, loading
vocabularies, and getting patient data in.
Budget real time for the data load. Downloading the Athena vocabularies alone
is several gigabytes, and loading them takes considerably longer than starting
the application does. If you just want to see the platform working, load the
demo dataset with ./d2e setupdemo instead and come back to this section when
you have a real database to connect.
Environment setup
Supported platforms, the d2e CLI, environment variables and resource limits.
Configure the system
Optional configuration most deployments never need to change.
Data load
Create the database, load Athena vocabularies, and get patient or demo data in.
FHIR server
Enable the FHIR server, register a FHIR dataset, and authenticate requests to the endpoint.
